Sounds like new batteries to me, E53 doesn't have the rechargeable key fob.

Isn't there an option to set the car to self lock after a certain period of time after unlocking?

Oh dear, whatever you do, don't activate this one if it exists!!  VWs of a certain age lock automatically after a certain time and this caused considerable chaos only a few weeks back when our ancient Caravelle did this after the keys, housekeys, mobile phone etc were placed on the front seat and attention diverted a way for a moment............  I had just arrived at work 40 miles away from home and got a panicky call about being locked out of everything (charitable passing dogwalker allowed use of mobile to make panicky phone call!!)

Luckiily, I know the local locksmith shop is less than a mile away and managed to locate him before he set out on his jobs and a total disaster was averted.  Called the RAC as well - took over 2 hours to arrive in the end, long after the locksmith had organised the lockout!  Didn't cancel as there was a flat wheel as well - how many problems can happen to one person in one day :)

So this autolocking the car if left open for a brief period without starting is not a great idea..........

I take the point, but when I'm driving my keys are either in the car or my pocket. Slight risk for my wife but only v small - usually good with things like that. An unlocked car however could cost £000s in damage - central London so there are those that patrol at night looking for 'opportunities'.

It only locks the doors again if one has not been opened, so if you accidentally unlock the car after a couple of minutes it will lock again. if you open a door to put something in the car the doors will only lock by using the fob.
